Good to hear it all worked out in the end. I removed the factory XU1 headers to fit my HM9Cs and also noticed a different sound.

If you have trouble getting a spanner in then grind a ring spanner ring thinner - if that makes sense :-)

My intake manifolds have been ground slightly to allow a bit more room for the manifold bolts which are 12 point ones. I also had the manifolds faced so that the intake and exhaust flanges are the same thickness so no stepped washers or spacers needed.

Took it for a 20 min drive on Sat arvo, and just love the sound - it's kinda like a V8, but not like a V8... if you know what I mean! Must have to do with the tuning of the pipe lengths...?
I looked at removing more meat from the side of the inlet manifold, but there wouldn't have been enough to get the clearance, and I didn't want to risk getting too thin or making a hole... Manifold does have same recesses ground in it from the factory. If I ground down the ring spanner, I reckon it would have been too weak to torque up the nut... All these things were considered, but I made the call to go back to the cap screws.
Off to the mechanic for a tune tomorrow, then Eastern Creek on Sunday, so that should be a nice test!
